When windows are rolled there is a 1" difference from front to rear, leaving a huge gap between the window and hard top.  I haven't taken the regulator out.  I have looked for any kind of adjustment and see nothing.  I do have the inner door panels off and everything looks and feels straight.  There are rubber bushings at the end of the arms that could be replaced, but I don't think that will give me 1". I find it strange that both windows are like that so feel it has to be a common problem.  It sure has me stumped.  Willing to try anything. Thanks

Does the front part of the window align properly with the back side of the windshield when the window is raised? If you have a hardtop as Surrey top, does the back side of the window come straight up when the window is raised?  If the back comes up straight but the front does not match the windshield then you may have a problem with the windshield not being in the correct position.  The windshield can be adjusted as to the angle.  The window tracks do have some adjustment as to angle also, but very little compared to how far the windshield can be out of angle.  Does the window roll up further when the door is open than when it is closed?  If this is true then look at the windshield angle.  I can advise further if you need to adjus the windshield angle.

Thanks Charley, this didn't even dawn on me.  I did have the windshield and frame off the car when we had it painted.  We are out of town for a few days but will look at that when I get home.  Yes the window does roll up just a little more when I have the doors open.  I just wonder how this will affect the surrey top when I try to adjust.  I am going to have to leave the top on while adjusting, and then would you recommend just rolling the windows up, with the doors shut, and then tightening everything down?

If it  were me, I  would start with getting the windshield in the correct position for the windows to align correctly when raised.  Then I would attach the hard top to see how it fits. 
I also have a surrey top on my car and had no problems when I disassembled and reassembled the car. And that included removing the windshield and hard top pieces. There is very little room for the rear window to be adjusted on the car.  However, I am of the opinion that if you were to loosely assemble the rear window and hardtop onto the car and see how they fit, you might be able to make any small adjustments to get it to fit better once the windshield is in its proper place.  But I  would start with the windshield free of the hard top. 
There are two bolts that hold the base of the windshield in place. I just worked on a TR6 that was missing one of the bolts on each side.  The result was the window glass would not align with the windshield.  Once both bolts were in place we were able to correct the windshield angle.  We did this as a preparation to putting a hardtop on this car.  I doubt that the hardtop would have fit had we not started with correcting the windshield angle.

Okay Charley I will try that.  I do know the two bolts you are talking about because we had to get the nut off them to take the windshield off.  I remember the windshield coming off hard, and it went back on real snug.  I will take the hard top off which is pretty simple, then I will get those two bolts loose and see if I can get that windshield to move a little, roll the windows up and adjust accordingly.  Like most car guys I have to work all day and garage all night Smiley I will let you know how this works out. Well I did re-align the windshield and the drivers side is perfect.  Still have a gap on the other side.  As I roll the window up and down, I can visibly see that the window channel is lower in the front.  The good window channel is also lower in the front but it doesn't seem to be as drastic.  Nothing looks bent, but I am beginning to think it could be, like when the window won't go down and someone pushed it down while rolling it down.  I am just going to have to clean the door out and get all the pieces on the bench.  Any idea where I can find new window channels?  I am talking about the two pieces that are on the front and rear of the window that the window runs in.  The only supplier I know of is Victoria British and they don't even show them.  Thanks

The Roadster Factory has the channels and are of good quality.  I have put a set of them on one TR4 and have a second set ready to go on the TR4 I am working on.

 By the way there are three bolts that hold on the lower bracket of the windshield.  The upper two bolts are accessed from out side the car at the back of the fender ( two bolts real close together).  The third bolt is accessed from under the dash and is a real bear to get to.  I  needed to remove the car seats to get  to it. All of the bolts need to be loosened, but I believe that the lower bolt is the one that may be crucial to allowing the windshield to swing forward or back.
