On my 66 4A the exhaust manifold is cracked right in the middle. As it is bolted up you can hardly tell it is cracked. Is there a problem running the car with this problem

Rick, if it's cracked and leaking you have an immediate problem. If it's cracked and not leaking you still have a problem.

If it's not cracked through as yet the crack will only get worse and possibly be harder to repair as it worsens. If it's now through you have exhaust being emitted into the engine compartment with the subsequent concerns of heat damage, insufficient back pressure,mixture concerns, and inhalation.
The 4A intake is only available as a used componenet so it's relatively rare, you don't want to damage it so it's beyond repair. It's relatively easy to remove and reinstall.
